After setting up a new account, new preferences & such, I downloaded a file. It was not where I had set downloads to go.

It's confusing. Despite having Options -> Downloads > Save Downloads To: (a different drive),
LW downloaded the file to my system drive -> user account; the default location.
This setting ... erm doesn't really do anything unless categories are set to download to preferred location via the Options -> Advanced -> Files -> Categories option. This seems to be the only location download location options can be set. ;)

Had a few people on GF with same problem, that the downloads were not where they expected them to be. Finding an empty download folder was a surprise for them. :)

On a side-topic, to save me creating a new thread; in the download window:
the bracket around the download speed when the speed is a teen ... such as 14KB makes the bracket & 1 look as though they are a zero at times. Especially if the speed is 12 or 14 KB/s etc. Perhaps it's my monitor resolution lol. But thought I'd add this point. Perhaps the brackets are not needed. Just a dash - or space between the file size & download speed, or space inside each bracket. :) The bracket appears too close to the number. Even for single number speeds.
My monitor is 2560 pxl w so I guess some things shrink in size .. or I need glasses

On another note:

files not continuing when sources are available. Pausing & resuming seems to get started. This is a limited case but might still be an issue. (I am aware a number of people use this process in any case .. pausing connecting or struggling to connect or waiting downloads then starting them back up.)

It appears the Options -> Downloads --> Save Downloads To works until you set up you set up at least one directory for a category. At that point the category directories take over. I'll file a bug for this.
